Not necessarily the only way but helps to eliminate where the problem is.

Would I be able to open a new user account and run Firefox in that partition without changing my usual user account? Or would the problem persist through all the partitions?

No need to bother with that, just download and install it and see if it works. You might even find you prefer Firefox. Of course you can do it the way you mentioned if you prefer.

Ahh, I understand now that you can have Firefox sitting quite happily alongside IE8 as I have installed it now and I can use both as I choose.
Using Firefox and Foxit there are no problems and I can download my e-mail attachments, PDF's and other links that are not working on IE8. Clearly this is a problem with Explorer which I would like to get to the bottom of but at least I have full functionality back which was my main concern.
Is it worth playing with anything to fix the IE8 problem?

At least we've narrowed it down and you can do what you intended to do.
Next I'd try is uninstall IE8. Go to add/remove programs (is it XP?) and look for Internet Explorer 8. You might have to select "Show updates" at the top, and it might be listed under "Windows Internet Explorer 8"
This will revert you back to version 7. Try your PDFs again. If they work, download IE 8 again.
