Don't think so, I put the SIW pro version on two computers and not had a single problem with MBAM on either.
And the Ccleaner registry scans tonight were just the usual file extensions removed that belonged to something I had uninstalled.

Not sure where the trojan came from but you appear to have caught it early and got rid of it before it had time to install itself. The 'setup.exe trojan agent' in the C: files was probably the installer for it.

I've uninstalled advanced system care, may take out SIW as I can't see what good it is.

You can remove SIW if you want to but as it is not running unless you click to run it, it is not using any resources.
It can be a very handy tool for knowing what is in your computer case and also what is happening within the computer.

You can get very detailed information about the bits that make up your computer such as the type, make/modeland size of your RAM and which slots it is in.
