Priming/undercoating/chaulking/filling skirting boards - Best order of work

Hi,

I'm in the early stages of priming/chaulking/filling and undercoating my pine skirting boards (they will eventually be finished off with 2 top coats of jonos aqua gaurd).

I have spot primed the knots with Zinsser BIN, waited an hour, then gone over them with a full coat of Zinsser BIN.
The bits where I also spot primed look solid, but every where also looks patchy.

My Question.

Should I now do my chaulking and filling, then do another full coat of BIN, then do a full coat of jonos aqua undercoat?

or

should I now do my chaulking and filling, then do a full coat of the jonos aqua undercoat?

or

should I do another full coat of BIN, then do my chaulking and filling, then do a full coat of the jonos aqua undercoat?

Not a decy and hope one finds time to answer, but what caulk did you use?
AFAIK better to apply Bin after caulking.

I will be using Geocel Painters Mate caulk (it supposed to be one of the good ones).

I've read the opppsite of that. I've read that it's better to apply BIN before caulking, otherwise the caulk cracks and crazes, because bare wood sucks the moisture out of the caulk too quickly, I've also read that caulk sticks better to primed wood than bare wood :?
