Small leak between batten and rafter

Hi
Had a lot of rain past week and went to the loft for some stuff and noticed few damp places. One of them is where batten meets the rafter. I've noticed that the damp is coming out through the old missed nail. I have sealed the batten from the top but still getting some moisture due to the old hole in rafter. Ventilation is good and it's drying out when it's not heavy raining. Can I expect to have root in the rafter orr is it something that I can live with. Thank you for advice.
