A newbie with a (to me) difficult problem

Hi Everyone,
I'm here hoping someone may be able to help me or at least point me in the right direction.
A few years ago we had a few new windows installed, including a back door and a patio door.
The problem, mainly is the patio door. When we get up in the morning, the floor around the doors is wet, and when I say wet I mean you can see the water, and a kind of frosted effect of water all over the handles.
This has caused black spots around the place (but only at one end of the room) There is loads above the space where the patio doors site.
If you look at the patio doors from the outside, the 2 layers of brick below the doors are covered in moss, but nowhere else.
When it was installed, they took out a normal window to replace with a patio door.
The company doing it where bought out when they went bankrupt last year. So I am kind of on my own now :(
Any ideas as to what is causing it or where to start ? Also how do you get rid of the black spots on the silicone sealant ? I can't really begin to decorate until it's resolved.
